Battery Change now key doesn't work

I just took my 2012 Chrysler 200 in for a batter change, and now my key no
longer works. The buttons on the remote do nothing, and they key also will
not lock/unlock the doors when tried manually. I can start the car with the key,
but there now seems to be some hesitation as if the car is thinking about
whether or not it's actually going to turn over which was not there before. I
tested the battery they just installed and it is perfectly fine...not really sure
what could have happened...

The battery change was done at Pep Boys and while they claim they use a saver tool, I have no way of knowing for sure. I guess that will be the first and last time I have any work done there. Thanks for the help
