Has anyone ever had a problem with their wrangler
holding water in the roof when it rains?

When you say a problem holding water, I'm assuming you mean it is letting water into your Jeep when it rains. If that is the case, your fix is going to depend on where there water is leaking in from. If you actually mean that your roof is filling with water when it rains, you will need to locate the hole that is allowing water into the roof and seal it. If you are getting water through the center seam of the freedom top pieces, it is likely to be a seal issue. If you are getting water in the space between the rear hard top and removable freedom top pieces, then it could be a seal issue or installation issue. Ensure the two bolts are in fully screwed in on the corners when the two freedom pieces are removed and the two interior mounting knobs are fully screwed in. If that does not solve your issue, then you may need to replace the seal.
