Why are the headlights and dash lights flickering when on the brake after replacing the alternator?

I just replaced the alternator in a 2003 Ford Focus SE but the dash and headlights now flicker when you
are on the brake. What could be causing this?

Chances are the alternator is bad if it didnt do it before. The diodes in the alternator can go out and cause pulses is voltage at low rpms.
