My 1987 Lincoln Town Car will start and run but has recently started not wanting to start after I shut it off.

I can jump start the car but it takes while to turn over and start.  I've had the battery checked (AutoZone says it is fine and fully charged), replaced the alternator and check all the fuses.  What next.

Clean and tighten all battery connections. But honestly with it being a 1987 model it could be your starter going bad.
