Why won't the Clutch won't engage, replaced the clutch and now now noticed the finger that pushes the throwout bearing is not pushing the rod...?

Have you checked the fluid level? If you removed the slave cylinder or any of its lines you will have to bleed the air out of it in order for it to operate properly.
