Possibly egr valve sticking open or pcv valve sticking open will cause this kind of issue. Also dirty/faulty idle air control valve or dirty throttle plate can cause this.

So can u give me more detail as of what each answer does. What is a throttle plate
Egr valve stuck open will let unmetered exhaust into intake which will throw off your fuel air ratio. They are only to be open while driving down the road. Pcv valve stuck open will allow unmetered crankcase air into intake which will also thro the air fuel ratio off. It should only open when riding at rpms high enough to create enough vacuum to suck it open. If either sticks open they might be closing after it sets for a while then allowing you to start it ok. Idle air control valve could be either allowing to much or not enough air at idle causing fuel air ratio to be off and make it go dead or not start. The throttle plate is just the flapper you see when you look in the throat of your throttle body. It moves open and closed as you work the gas pedal. If it's dirty there may not be enough air going by it while at an idle to keep fuel air ratio correct so it will idle.
Check out you tube. There are several good videos on how to clean the throttle plate and idle air control valve for civics
