I am working on my sisters 2000 ford Windstar van it has a 3.8 engine and I have changed  lots of parts ,there are no codes , compression is good , heads , intake , sensors ,spark plugs & wires , motor mounts have been done , but the engine still is shaking .
could the harmonic balancer be the problem if so what do I look for that could indicate it.

Could be that but the 3.8 is famous for head gaskets.

can't be the head gasket if your compression is good? harmonic balancer has a rubber material in the front and when they're worn it can pop out - they are important integral part of the dampening and it affects the balancing. Have you visually inspected the balancer to see if the rubber has popped out this way?
