I took a transmission out of a 97
ford f150 and put it in a 2000 ford
f150  and now won't go past 2nd
gear running rough

Yep electronic incompatibility, also probably getting feedback into the engine control module. Get that transmission out of there before you fry more electronics. You must have numbers matching transmissions to make a swap like that. If you can’t find a number matching then you will have to get your stock transmission overhauled.
