I just changed the engine in my 98 ford f150 and now my transmission won't shift in gear

If you're talking about an automatic transmission, have you checked the fluid level? Most likely the torque converter was empty when you bolted it to the flex plate and those things will take a gallon of ATF or more.

That was the first thing we checked and we fill the torque converter up before putting it in
Does the shift lever move adequately through all positions on the column? Or will it not move at all?

Yes it does. I just found out that my brother knocked the transmission off of the jack and in doing so the torque converter flew out of it and hit the ground so that is the next thing we are going to try. Thank you.
