Have a 98 Legacy Outback with a 2.5 DOHC and am wondering if I can swap a JDM EJ20 with minimal problems

You'd be better off with a reliable SOHC 2.5i from 2000 forwards with fresh head gaskets. The first gen DOHC 2.5i were indeed nasty.
