1999 mercedes slk 230-when top goes down rear windows stay up could it be a relay bad?

There is no question about it, mercedes had a lot of problem with the electrics. This is why i dont think you got a mechanical problem, when it comes to electrics its a "find by error" method meaning start by changing the relay and work your way up the system. Changing the relay is where i would start.

Do the windows work? Did you sincronize the windows to go down or up with one touch
