Sounds like your rotors are warped, I would either have them cut or replace them, remembering that when you have them cut you take metal off and the chance of them overheating and rewarping is a possibility, although every time I've had my cut and use them they have not warped.. a lot of mechanics do cut them, some will replace them to avoid the possibility of warping again.
