Alignment issues after replacement of transmission.

Any reason that the alignment would be off after
transmission was replaced?

The engine cradle that also supports the suspension had to be removed to replace the transmission. If it didn't get aligned perfectly when reinstalled the alignment will be a little off. This is normal and any good alignment tech can fix this with minor adjustments.
