Should I not have cleared the codes? Where should I start?

I have several warning lights (check engine, 2
eyesight, and a flashing brake) come on.  Car
drove fine and they went away, but yesterday they
came back and I was able to pull the codes and
got a P0420 code.  Which is something about
catalyst is under the threshold.  I cleared the
codes and when I went to drive it today it barely
stays running at idle speed.

Sounds like a limp mode thing , clearing the codes doesn't get rid of the problems , You need to get the code definitions and figure out what to do maybe we can help . Don't drive a car that's having problems .

Catalyst under threshold can mean a number of things, engine running too cold, vacuum leaks, even seen blown headgaskets make catalytic converters go bye bye and put out that code. I highly recommend you get it to your favorite shop and have it live data tested.
