Changed trans on 2k expedition and now it runs like it is misfiring. Also the O/D light blinks. I know for a fact new trans was in perfect working order. It does not shift properly either.

Tom pretty much has it right. just because a used transmission fits does not mean it will work with the ECU and all connectors are the same. Double check your work.
The trans came out of the exact same year, model, and engine package. I checked every plug and since my last post changed filter, fluids, and 2 sensors on trans. When we pulled the old trans I think the wire harness was pinched between trans and the fire wall. So a wire may be the issue not a plug. Thanks for the input and I will look at and ohm out wires to see if there's a break in them.
Makes sense, especially if you think you might have pinched a wire.
