2001 mazda Tribute engine swap

My name is Pat, I have attempted to take out my stock 2001 3.0L V6 from my 2001 Mazda Tribute V6 ES to
replace it with a 2005 3.0L V6 from a Ford Escape. Below is the rebuilding history.
Steps taken:
-The 2001 computer was not replaced.
-The 2001 transmission was reinstalled.
-A new 2005 passenger engine mount was required
-The 2001 intake and injectors were reinstalled.
-Pulled back my crank sensor wiring to accommodate the backside position on the 2005 engine block.
-A new 2005 high pressure power steering house and return house were installed to accommodate the location of the power steering pump.
-On the 2005 alternator the regulator was changed for one to match my wiring harness.
-Aluminium spacers were installed to offset the AC compressor pulley from the crank pulley.
The results:
At first I was not getting a spark, the engine was cranking but would not start. The crank sensor wiring and the cam sensor wiring was reversed and at that point the engine started. The engine does start, however it seems to run on 3 cylinders.
After reading your article I understood that there are also differences with the timing gears, (36-tooth cam gear to a 42-tooth cam). I was wondering if you would be able to tell me if the problem I'm having with the way the engine runs has to do with the timing gears and if something can been done to get the engine running properly.
